Os Iniciais no PokéRogue são todos os Pokémon do jogo que foram desbloqueados por um jogador. Novos Pokémon podem ser desbloqueados como Iniciais por meio da captura ou chocando ovos.
Inicialmente, novos jogadores terão acesso a todos os Pokémon iniciais dos jogos Pokémon principais (Gerações de 1 a 9) para usar como Iniciais no Pokérogue.
Cada Inicial tem um Custo básico associado a ele, que varia de 1 a 10. Esse valor pode ser visto na tela de escolha de Iniciais no canto superior esquerdo de cada Pokémon. A soma de todos os Custos de Iniciais dos Pokémon da equipe de um jogador pode ser vista logo acima do botão “Iniciar” na tela de escolha de Iniciais, juntamente com o Custo total máximo permitido para todos os Pokémon de uma equipe.
O Custo básico de um Pokémon pode ser reduzido com a utilização dos doces.
Se um Pokémon ainda não tiver aprendido todos os seus Movimentos de Ovo, há uma chance de que ele desbloqueie um novo movimento após nascer de um ovo e adicione-o ao seu conjunto de movimentos iniciais para um novo jogo. Cada Pokémon tem 4 Movimentos de Ovo: 3 comuns e 1 raro. Os movimentos raros têm menos probabilidade de serem desbloqueados, mas as chances podem ser aumentadas selecionando a máquina de ovos Move UP! (a máquina da esquerda) ao usar vouchers.
Doces podem ser obtidos para um Pokémon capturando-o, chocando ovos ou aumentando a amizade com aquele Pokémon.
O progresso para ganhar um doce através da amizade é mostrado na tela de informações daquele Pokémon. O ícone de doce próximo ao nome daquele Pokémon irá se preencher de acordo com seu ganho de amizade. (Um doce de Zacian quase completo e um doce de Talonflame vazio )
Quando um Pokémon é capturado ou nasce de um ovo:

Para utilizar doces, você deve estar na tela de Escolha de Iniciais e ter o Pokémon que você quer usar os doces desbloqueado. Então, você deve selecionar esse Pokémon e escolher a opção “Usar Doces”.

Essa opção reduz o custo do inicial por 1. Pode ser usada 2 vezes por inicial. Caso você reduza o custo de um Pokémon que tem custo 1, seu custo será reduzido pela metade.

Após comprar a passiva de um Pokémon, você irá desbloquear a opção para comprar Ovos com doces. Os ovos comprados sempre irão conter seu respectivo Pokémon. O Pokémon chocado terá as seguintes vantagens:
